If I create a "DataLayer" folder in solution and have the project with nHydrate model in it, all generated projects are created in solution root instead of the same level folder.

The CompanyName property of the nHydrate model should not be used as part of namespace.
The (ProjectName ?? DefaultNamespace) would be sufficient and quite clearly understandable.
